Single-Cell and Spatial Transcriptomics

The complexities of biological data require approaches that build a complete picture from single cells to tissues and beyond. Single-cell and spatial transcriptomics platforms offered by 10x Genomics allow insights into gene expression changes at nuclear, cellular and tissue levels. At the Centre for Immune Analytics, we are proud to offer end-to-end support to ensure success for users from all disciplines, from experimental design to sample preparation to data analysis.

INSTRUMENTS

Chromium X

The 10x Genomics Chromium X is a flexible, high-throughput single-cell analysis instrument that uses proprietary technology to automate cell partitioning and barcoding, enabling researchers to analyze over 100,000 cells per run across a wide range of assays. 

Visium CytAssist

The 10x Genomics Visium CytAssist is a compact benchtop instrument that simplifies spatial transcriptomics by automatically transferring transcriptomic probes from standard glass slides onto Visium capture slides, enabling whole-transcriptome spatial profiling across entire tissue sections.

We currently do not offer services on the Xenium.

Services

To ensure you get the most out of our assays, we are happy to consult from any stage in the experimental workflow, from study design and sample preparation to assay selection and downstream analysis planning.  

Work with our season flow operators to ensure your cells are of the highest quality and viability post-sorting.

We provide high-quality library preparation services for a range of applications, including single-cell and spatial transcriptomics. 


Sequencing services are coordinated with our trusted partners to deliver reliable, high-throughput data generation. We manage transportation logistics, quality assessment, and communication with vendors to ensure smooth project execution and timely data delivery.

      • We are happy to offer comprehensive bioinformatics and data analysis support tailored to your biological question. Services may include preprocessing, quality control, clustering, differential expression analysis, immune repertoire analysis, visualization, and interpretation of results. We also provide guidance on experimental conclusions and figure generation for publications and presentations.

10x Genomics Assays

Measures transcriptomes at single-cell resolution to identify cell types, states, and functional programs across complex tissues. Commonly used for immune profiling, tumour microenvironment analysis, developmental biology, and discovery-driven studies.

A probe-based assay compatible with fixed samples, allowing high-quality single-cell gene expression analysis from challenging or archived specimens while enabling sample multiplexing and streamlined workflows.

We work closely with all our users to ensure the right assay is selected for the biological question.

Compatible sample submission buffers and consumables

10x Genomics offers a number of resources to ensure success using their platforms:

If you are submitting fresh cells, please ensure your buffer adheres to the following guidelines:

  • Ensure that your buffer (PBS is recommended) does not contain excess EDTA (>0.1mM), magnesium (>3mM), or any trace of surfactants (ie. Tween-20)
  • Ensure that your buffer does not contain excess protein (ie. >2% BSA, >10% FBS)
  • If you have low cell counts, please use 1.5mL LoBind Eppendorfs

Data analysis

Our support doesn’t end at data delivery. We are happy to collaborate with our users on data analysis, helping extract meaningful biological insights from your single-cell and spatial transcriptomics data using the latest tools and pipelines.
